Throttle Calibration (Important!): You need to Calibrate the throttle in order for your map to be in the correct position as per throttle input. This should be the first thing you do before even installing a map, but you can do this at any time. It is very simple to do.
Speed Input: (can only be done on a dyno properly!)
It is best to calibrate all three, but this is most accurately done on a dyno!
1. A wire has to be run from the vehicle speed sensor to the Power Commander V speed input.
2. Go to the menu Power Commander Tools > Calibrate > Speed Input.
3. On this screen, you can type in a Target Speed and then get the vehicle up to that target speed (on a stand or dyno).
4. Once the vehicle is at the target speed, just press the Calibrate button.
The Power Commander software should now display the correct speed.
Gear Calibration: After doing this, your Power Commander V will know which gear you are in. This seemed to make my Ninja 400 pull harder and shift smoother.
Method Number 1: Go To Power Commander Tools>Calibrate>Gear Position and enter these values in from the picture below.

After entering the values in as above, click align and it will alter the values a bit, but you are done. Hit OK and resend your map to the Power Commander V to ensure it takes. Entering these in did have a good effect, it seems to pull harder than before and shift smoother.
Method 2: More accurate method
- Hook up the Power Commander V to your computer or Laptop on your Ninja 400
- Go to Power Commander Tools>Calibrate>Throttle Position
- Start your Ninja 400 and let it idle and warm up for a few minutes. Let it get up to about 3 bars on the temp gauge. Your Power Commander will be showing that the RPM is fluctuating.
- With the throttle fully closed, hit RESET.
- Quickly open your throttle all the way open. Make sure you go all the way and no need to hold it, when you feel it stop, release it.
- Hit OK, done. Then shut off your Ninja 400.

Method 2: More accurate method
- Connect the factory gear sensor to Analog input on the PCV.
- To calibrate this, put the bike on a stand with the rear wheel able to spin freely, start the motor.
- In the PCV software go to Power Commander Tools > Calibrate > Gear position.
- Put the bike in first gear, and let the rear wheel spin while the bike idles.
- Click the Calibrate button for gear 1.
- Next, shift the bike into each higher gear, and repeat the process, clicking on the Calibrate button for that gear.
